I can only speak for the GOG version, but this might help with other versions.
When installed from GOG Galaxy, it ran, went to black screen, changed the screen resolution then crashed and caused the following in the Windows events.

That is where gog galaxy puts it.
Likewise to get the joystick to be recognized I had to turn windows compatibility mode to OFF on both Rouge.exe and Rogue Squadron.EXE. Otherwise it did not recognize the joystick in game (I could not set buttons, etc).
